PR13 federal tax exemption and additional taxes

if an employee submits a form to be exempt from federal taxes, why does the system still take the additional amount, is this processing as designed or is there a flaw. I know the easiest fix is to be sure that HR removes the additional amount.
Anyone encounter this issue or is it an issue? thanks for any input.

Yes, we noticed if HR adds exemptions number plus a dependents dollar amount, S3 will count both in the tax calculation.
Does anyone have an Excel AddIn query to audit/validate PR13.1 data?
