w2 issues with reporting entities under 1 company

We have employees that are employed by a "company" reporting entity 1 but on occasion float over and work a shift under Reporting entity 2. We pay them under their home department but expense the wages to the worked department. When we run our W2s, those wages are showing as creating a w2 under RE2 for those wages and creating a W2 under RE1 for the remaining wages but the employee is only employed by RE1. This seems to be a new issue starting in 2013. We hand fixed them last year but have over 100 this year and was wondering if there is a setup or opportunity to do something different. Anyone encounter this issue with multiple legal entities sharing employees?

When you pay them from the "other company" are you changing the Process Level on the time record or just the dist company?

We are using a position that distribute the time to the other entity but the employment arrangement is with company 1. We often "float" someone to our other hospital for example but they never are an employee of that hospital although we do charge to labor to that hospital. It just seems that the W2 should house the paid process level based on the home department or the HR11 department regardless of where the time is charged. But apparently that isn't what happens. So we are having to move worked wages from one hospital to another so that the W2s are correct. It seems like a lot of manual intervention.

you can change the defaulting rules on your position code to not default process level but default dist co and dist accounting unit.
